This is the second time it's happened to me, and I'm starting to wonder if it was meant to. It's also very disheartening...
But maybe other pilots can learn from this before they make the same mistake.
When using the Data Transfer Utility to transfer data from a 60 GB PlayStation 3 to a 250 GB PlayStation 3 Slim, I successfully transferred both of my Soldner-X: Himmelssturmer and Soldner-X 2: Final Prototype save files.
However, when I booted up the 250 GB PS3 Slim with the transferred data, I downloaded both games from PSN again (sometimes you have to delete games purchased from PSN from the 'sender' PS3 to have a successful transfer to the 'receiver' one, but you can keep the save files for those games) and ran Himmelssturmer in order to download its update.
After the update, it took me to a menu, in which I could change my Video, Tutorial, and Vibration settings, then I was transferred to the Main Menu.
I noticed I only had 2 Credits.
By now, it was too late.
My save file was overwritten.
And now I'm not sure whether I'm able to pull my Himmelssturmer save file off the other PS3 and dump it on this new one, to reverse the damage I just did.
If not...
...
Just learn from my mistake, if anyone can figure out what I did wrong...
Maybe I should have quit the game immediately after it restarted, following the update?

Did you play a game, because I'm pretty sure you start with 1 credit... I'll delete my save data to check if you'd like (yes, I'm that crazy and would be happy to play it over.) Something seems odd about this unless I'm blind, thinking poorly due to just waking up, and already on my way into insane!

I didn't play any games at all. It went right from that option adjustment screen to the main menu, and the Awards screen showed all zeroes. It said I was level 0 (Novice), I believe.
The Trophies screen acknowledges that I've earned all the trophies except for Impossible difficulty unlocked and Nightmare difficulty unlocked (I didn't get those anyway), yet it showed that I'd literally done nothing.
The reason I played one game after making this thread was because I think maybe later today I can pull my old save data off the other PS3 with an external hard drive, then transfer it to this new machine. Who knows.

Neeevermind. I decided to just start over.
Had all secret keys by my third playthrough (was only missing world 4's key #2)...
Just finished my fourth run:
41706 enemies killed.
1069 Chain levels.
1292 collected extras.
19 boss kills.
2096 weapon changes.
Level 7 (Regular Pilot; 4 Credits)
Sigh...
Also, the only reason I've done this well is because I've been practicing on the PC version lately (before this happened).
I guess it's been a while since I flew in world 5, but erm...it seems like they really went overboard with the weapon and death bombs. @.@'
I didn't do that bad in world 5 on my first couple playthroughs, but the last two were terrible. I've S ranked every stage on each playthrough except for world 5 on the last two, which were 'C' and 'D', respectively, haha.

It's odd, I actually did exactly the same thing once when I upgraded my PS3 to a larger hdd and it worked just fine for me (with Soldner-X 1). If you still have the original save, you can also just copy it to a USB or memory stick and transfer it to your new console. It will work just fine as long as you are using the same PSN account name.

I'll be keeping this new save file because I'm doing a whole lot better than before (when I first started playing Himmelssturmer a couple years ago when the PS3 port came out, and getting to know the game to begin with, I would sometimes start and then quit in world 1 to go back and adjust options, and it raised my 'games played' count, which sort of annoyed me).
But the old save file will stay on my old PS3, in case this one messes up and I don't feel like restarting a third time.
For other pilots, remember eastasiasoft's USB trick if you lose your save data the same way I just did.
