Thanks to TheFrostE, I was made aware of the Gundemonium bundle available on PSN now. And I've read that Sony said there will be more shmups in the future after that, too.
Gundemonium is hard, but fun.
But it is hard to compare Soldner-X bosses to a vertical shmup boss.
Still, this is a pretty popular choice for 'hardest boss', but believe it or not, it gets harder.
Try the last challenge of Soldner-X 2, on Extra Hard difficulty.
Now granted, it expects you to die.
But I bet nobody could do it without dying once. That, my friend, would be hard.

Sonic 06's final level... hard to compare but, if the gameplay wasn't hard enough the numerous glitches will beat you, oh and its an hour of jumping at certain angles so you'll die of bordom

I haven't managed to get to the boss during the Evasion Master challenge yet...but I know I won't have any Shockwaves or a Limit attack...so it'll be really hard to beat it without taking damage, especially since my remaining allowed collisions will most likely be 0 by the time I even reach the boss.
Nyah, now that will be tough...
