Also is any particular ship proficient with a given weapon?

I had tremendous trouble with this one, too. I got to Van Krist Labs' boss and died when it was half-dead (also I missed the final Health Up because it flies away from you as fast as it can, haha). I sort of wish they'd let you continue at least once with this one.
As for weapon proficiency - if you're talking about unlockables, some of them are specific to certain ships. As far as weapons like Spread and Wave (the latter of which seems...a little...err, yeah), all the ships use them in the same way. Although I don't recommend using Bow with the Thor - its strengths lie in the Bounce laser or Scatter gun.

@Delci, why not btw?, as the Thor only shoots directly forward, the Bow could be very well used, so you don't have to move up and down the whole time, but simply switch weapons and stay in the same spot (more or less), no?

(Of course if the enemies are not Spread/Catch-immune, that's probably still the better solution, ^^)

You might be right about that, I may've been a bit quick to dismiss the Thor's potential with the Bow laser.
Thing is, the Bow laser requires a lot of moving up and down, because waves of enemies appear in that fashion, and in order to hit them, you have to be either at the very top or very bottom of the screen.
The Thor isn't very save to be moving around that much, but at the same time, when you fire the Bow from the middle of the screen, the shots tend to fire vaguely forward, albeit in a slightly wavy motion.
